Assignment:
You have identified a transcript which is upregulated in the gut of North American wood frogs which were exposed to microplastics. You want to determine the function of this transcript, but the wood frog doesn't have a published transcriptome, proteome, or genome sequence.
You decide to run a BLAST search to see if a database of transcript sequences contains any sequences similar to yours. Your search returns several results. The top result has an E-value of 4e-98. Interpret what this E-value means(1 mark)and whether this gives you confidence in the match it is associate with.
How might knowing the predicted protein sequence of your transcript help to identify its function further? Hint: think of what you learn from protein sequences and matches.
You decide to use a northern blot to learn if other organs of the frog transcribe this gene or is it gut-specific? You realize you need a loading control. β-actin is a commonly used loading control, and you know the sequence of this gene in both yeast and the African clawed frog.
Which one of these sequences would you use to design the probe for your loading control and why?
Why does β-actin make a good loading control? (You may need to do some investigating on your own about β-actinif you are unfamiliar with it.)
What would be the easiest labeling method to make these probes?
What other targeted method could you use to assess the abundance of this transcript?
